The pond liner membrane is really tough so it shouldn't easily puncture. Still you need to be careful while laying the rocks and gravel on it. Fill it up before you get all the rocks on it to make sure it holds water.

You can also make a waterfall that will put oxygen into the water and the fish will do much better.

You can lay the stones carefully in order to make a nice waterfall or the edge of your pond.
